Reorganise plugins into directories by function

This should start making navigating the tree a little easier to start with, and we can then move to allowing building specific groups of plugins as well.

This is a start for #78 (closed). I couldn't think of a good place forfile, sodium and threadshare to go (even the existing utils directory is a bit awkwardly named, but it's the best I could come up with.
