bootstrap: --system-only used to also install toolchains

Nirbheek Chauhan requested to merge nirbheek/cerbero:retain-compat-with-old-bootstrap-commands into master

So we should keep doing that. Also document what each command is supposed to do, and make the deprecation message clearer about what people should do to get rid of it.
