Draft: Check formatting of python files

Part of #2930

Still WIP. The CI check works, but need to reformat the files before this ready.

Already formatted the ones that can be done automatically but the changes also need to be reviewed.

Additionally there are still a lot of lints that need to be fixed manually before we can turn this on.
